The highest paying Japanese companies are not necessarily the largest: by industry, the large trading houses (Mitsubishi Corp., Itochu, Mitsui, Marubeni and even Sojitsu) pay the most. Trading houses are followed by TV stations and Insurance companies. M&A advisories such as GCA Savvian and Pharmaceuticals (e.g.: Takeda, Ohtsuka, etc.) are also know for their high salaries.
The following is a ranking for the 15 highest paying listed Japanese companies as of March, 2014.

Square Enix tops the list, but note that this is a holding company with only 23 employees. Square Enix has over 3000 emplyees on a consolidated basis, all of whom probably do not have that high of a salary as all of the personnel in head office. The real winners are Mitsubishi Corp. and Itochu Corp.
